I have been attempting to watermark images, but keep ending up with white backgrounds on the watermarks where it should be transparent, any tips?

If you mean that your photos are of the boundaries of your screen size, then you can enter the screen size width and height when batch resizing, or when resizing manually. You may want to have a look at this little article on how to resize your images.
